There is a tool called
SubInACL from Microsoft, which, with the correct commands, can go through the registry and fix permissions. However, I do not have a source for this because I only used it at the shop I worked at.
That said, I found another option from a fairly reliable source (while searching for 'SubInACL'). Assuming that recovering from an earlier restore point is not possible, it may be worth looking at.
If you have Windows XP Professional, you can type in a single command to repair the registry. This command is
secedit /configure /cfg %windir%repairsecsetup.inf /db secsetup.sdb /verbose
This only works with Windows XP Professional and will not have any effect on other versions.

Start the Recovery Console, create a temporary folder, back up the existing registry files to a new location, delete the registry files at their existing location, and then copy the registry files from the repair folder to the System32Config folder. When you have finished this procedure, a registry is created that you can use to start Windows XP. This registry was created and saved during the initial setup of Windows XP. Therefore any changes and settings that occurred after the Setup program was finished are lost.
